Just as Ant-Man quits the Avengers, the Ultron robot turns against the Earth's Mightiest Heroes.
In the subways of New York City, the Avengers confront the villainous Serpent Society. While the rest of the Avengers are ready for a fight, Ant-Man attempts to defuse the situation non-violently with the Society, several of which were formerly his patients at the Big House. The Society tells the Avengers that they are expecting back-up from HYDRA, but the heroes inform them that the entirety of the terrorist organization has been taken into custody. After one more attempt at a discussion by Ant-Man, the Society attacks and a full-scale fight breaks out.
Hawkeye's arm is injured during the fight, but eventually the Society is forced to retreat. The other Avengers berate Ant-Man for causing them to have a less than stellar encounter with the Society, with even the Wasp telling him that villains don't need to be reasoned with, just hit. After the criticism is done, Ant-Man tells a stunned Avengers team that he quits.
Back at Avengers Mansion, Ant-Man in his civilian identity of Hank Pym works in his science lab. He discusses with his assistant Ultron robot how he imagined things would be different with the Avengers and how humanity as a whole seems to be wasting its promise as a species. Ultron agrees, adding that evidence suggests that human beings are by their very nature chaotic and violent.
While the Avengers try to convince Hawkeye to take medical treatment from the paramedic Jane Foster, a friend of Thor's, Iron Man attempts to research the Serpent Society and discover why they thought that HYDRA would be able to assist them. In addition, the Hulk and Black Panther arrive with the Red Ghost and his Super Apes. The villainous group had somehow acquired blueprints to the Baxter Building that gave them information on how to break into the Fantastic Four's headquarters. Iron Man adds the incident his list of things to research.
In Pym's lab, the Wasp visits to try to convince him to stay with the Avengers. Pym repeats his concerns about being part of a system of violence rather than his pacifist beliefs. The Wasp tries to remind him of all the good that Avengers have done, how they have saved the world, but Hank maintains that there must be a better way while Ultron looks on.
During his research, Iron Man is able to pin-point the source of the message sent to the Red Ghost as having been sent from Avengers mansion. Before he can send up an alarm, JARVIS' systems start to go haywire.
In the Pym lab, Wasp finally grows frustrated with Pym's unwillingness to embrace the mission of the Avengers. Just as she leaves, Pym turns to Ultron as the only other "person" who understands his goals of ridding the world of violence. Just then, Ultron turns and attacks Pym. Wasp quickly returns to find Pym blasted unconscious, only for Ultron to then capture her as well.
While Iron Man attempts to fix JARVIS' security systems, his Iron Man suit is taken over by Ultron, quickly attacking Thor. Elsewhere, other Avengers systems are controlled by the suddenly malicious robot. One Quinjet blasts off towards outer space with the Hulk aboard while another attacks the Black Panther; Captain America, Hawkeye and a visiting Jane Foster are all caught in the Avenger's high-tech training facility when the safety protocol of the training systems are disengaged.
Elsewhere within the mansion, Wasp wakes up to discover herself trapped in a electric bubble by Ultron. When she demands that Ultron tell her what he is doing, the robot explains that his function is to ensure peace. Due to the chaotic nature of humanity, however, he isn't going to be able to achieve peace until humans have been eliminated entirely. His programming doesn't allow him to harm her, which is why she is merely imprisoned while he attempts to correct that "flaw" in his programming.
Thor and Iron Man continue to battle, with Thor having to defend himself from Iron Man's suit as long as Ultron is controlling it. The two take their fight out of the mansion and into the streets of New York. Iron Man gains control of his suit long enough to tell Thor to electrify him enough to short out the suit and cause Ultron to lose control.
Back at the Mansion, Hawkeye and Captain America are able to disable the most dangerous weapon systems in the training room, holding off the attack and protecting Jane Foster long enough for Black Panther to rescue them.
Elsewhere in the mansion, Ultron explains to Wasp that all of the recent attacks on the Avengers have been his design, keeping them busy while he upgraded himself to attack them directly. Just then, the recovering Avengers arrive to rescue Wasp. When Thor attacks, Ultron blasts him with a powerful beam, the attack seeming to obliterate the Asgardian hero into nothing.
While Tony Stark revives Hank Pym, informing him of the situation, the Avengers continue the fight against Ultron. When the robot is able to easily deflect each attack, Ultron informs the Avengers that he has studied them each extensively and knows everything about them, their weaknesses and their strengths. The Wasp informs him that he doesn't know everything about her, however, as she grows to giant size, breaking out of her prison and knocking Ultron down. The experience seems to exhaust her, however, as she's forced to return to her normal size.
Ultron soon rises from the attack by Wasp and proceeds to battle the Avengers. He severely injures Captain America, who is only saved when the Wasp jumps on top of him, knowing that Ultron can't risk harming her due to his programming. Just then, Ant-Man arrives and demands that Ultron shut down. The command is rejected however, revealing that he has advanced his own programming beyond the commands of his creator.
Ultron explains to Ant-Man that his programming makes it necessary to eliminate humanity. After Ant-Man initially tries to reason with Ultron, he agrees that a conversation won't be enough, not after what happened to Thor. Just then, Iron Man arrives in his original armor, with no computer systems for Ultron to take control of. The Hulk also soon joins the fight, having escaped the Quinjet he was trapped on and plummeted through orbit towards the Mansion.
With the combined efforts of the Avengers, Ultron is able to be disabled and shut down. Iron Man demands that Ant-Man destroy all the remaining systems and shells that he has on file for the various Ultrons. Ant-Man agrees, taking responsibility for Thor's fate. Just as he destroys the final bit of programming he has on file for Ultron, the system is able to upload itself elsewhere.
Elsewhere, in the middle of a beautiful green field, Thor is proven to be very much alive but laying subduedly and quietly. He is not alone, however, as Amora the Enchantress sits beside him, stroking his face and telling him that they are finally together.
